I think you could put a switch on your ground and that would cure both the 3.3v and 12v lines. I could be wrong though

yeah that would work but I need the 3.3v line for the led backlight which is wired to the 64 3.3v line. I could rewire the leds to the pth08080 but i would have to take the case apart and rework a lot of stuff.

You could have the 3.3V line split into two lines and have the one to the N64 turn off with a switch, after the split so that you can still power something else with at the same time (leds in your case).
