360 controller sync help

Ok, so I bought a rapid fire mod that messed up my controller and I'm now trying to get it to work properly again. I've got everything back working again except that when I try and sync it back to my 360 it won't sync properly. The lights on the controller will blink until I push the sync button then they will rotate like they're supposed to, then when I push the sync button on my 360 it rotates for a second then flashes a couple of time and quits. It acts like it wants to sync but it's just not finishing it. Any ideas?
