I have seen different things on paddles, but if I was using a whole motherboard (which you shall assume I have!, which also means no caps needed, I think) would I put the paddle signal om series with a pot with the 5v or the gnd? Yes, this is a dumb question. I just didn't know it.

Likely the short came from the 5v hitting the gnd line. If you're worried about the paddle take a multi meter and check to see if you still have connections working on the board. If not you can always make a paddle from scratch, they're not that complex an item that you have to caniblize.
