I have always been under the impression, from how my laptop works, that hot air within a case is blown out instead of outside air being blown in. I surmise that because air is being blown out, it creates a vacuum within the case that causes cool outside air to rush in through vents on the sides of the case.
The reason i ask this is because no one seems to have a straight answer, and i just want to be sure of what i am doing when i design my N64M around this parameter.

I know, but the direction to which it is moved is important here because it means either a warm mobo or a melting mobo.

The fan should blow air out, because it draws cool air in through vents that are (ideally) next to the heatsinks. For this to be any help you need to have a pretty well sealed case with vents/holes in the right places.
there was a big discussion about this before. nobody agreed. i also say that the fans should be blowing out. but it probably really wont make that much of a difference.
look cool air needs to move over the finned heatsinks so that the things cool well the laws of physics say that the air moves from levels of higher concentration to areas of lower concentration (even when persaded by a fan the fan just speeds up the flow of the air)
in short warm air needs to go out so cool air can come in, simple

In all actuality, it probably doesn't matter. The main thing is that you have enough vents in the case to handle the airflow of the fan, and that you should probably cover the vents/fan slot (depending whether you blow in or out) with filters to prevent dust intake.
