S q u e e ! is right, you bend them because they don't fit the veroboard's holes, and you cut them because they aren't needed.
Here is a link to the same programmer I suggested, except this one is designed for the parallel port; http://www.jdm.homepage.dk/newpic0.htm (it says "for PIC16C84", but it will program the 16F84A as well).

Veroboard is known by lots of different names (try 'stripboard' or 'prototyping board'), I'm sure your local electronics store would have it...

Thanks. It seems to make sense. Now I just need to order the parts. 
EDIT: BTW, I also need a PIC programmer compatible with the PIC12F629. Will the one that dudasquid posted work with it? Or will I need to find a different one?

BTW: nos is right, that bottom link is just the assembled product from the first link on a proffesionally made PCB.

The PIC programmer schematics that I have linked to will not program the PIC12F629 (required for the Cube64 Mini). I linked to those ones because they are cheap and can program the PIC16F84A (required for the Cube64 Basic).
I was unable to find a suitable programmer for the PIC12F629 that would cost less than $10 AUD. Since I am not a person who regularly programs PICs I didn't feel that the cost and effort required to build the appropriate programmer was worth it. Keep in mind that even if you do build a fairly cheap version of the correct programmer this project will cost around $35 to complete; ~$10 for the programmer, ~$10 for the controller extension cables, ~$5 for the Cube64's hardware, ~$10 for the PIC.
Those are the reasons behind my choice to build the Cube64 Basic as opposed to the Cube64 Mini. If, however, you do find a cheap and simple programmer for the PIC12F629 please post a link!

It is expensive, but when you consider that it would cost $1.50 USD + $11 USD postage (a total of $12.50 USD or $15.23 AUD) for a replacement joystick you can see that it's worth it. For a little over twice as much as a replacement joystick would cost you can use your existing, and more comfortable, Gamecube controllers.
Plus you can use the programmer again for some other project...
