So, I saw a SNES in a local shop for kinda cheap, but it was REALLY yellow, so I was looking at case mods, but uh, long story short...
Will I be able to mod a SNES so it looks like the N64 (Kinda like this guy has done: http://kaikoshumi.webs.com/supernessupermod.htm" onclick="window.open(this.href);return false;), and stick blue or green LED's in there, even though I'm a complete and utter noob?
And if so, are there any guides/tutorials out there?

If you just want to repaint it, that shouldn't be too hard to do. The key is getting those darn nintendo screws out. You can find a special screwdriver to do it, but there are a few other special tricks too (just check the stickies).
If you're talking about placing the SNES board inside an N64 case, that shouldn't be too hard either I wouldn't think. You could go the cheese route and just hot glue the living snot out of the SNES board to the inside of the N64 case to make it hold
LED replacement would be pretty easy too, so long as you have basic soldering skills
