yeah i would move the controller as far up as you can. you should cut the tip of the N64 analog stick off and use it as the head of the new analog stick in place of that goofy looking button.
i would also cut the wings off, shorten them by an inch or so, and reattach them.

LED Modding the backlight on the screen will save a lot of energy.

OK. finally able to post some progress. I ordered a screen, it should be here around thanksgiving, I decided a color of paint, but I can't tell you what it is.... 
I haven't been able to get the paint either, hopefully soon, though. Here's a pic:
