Okay, I have several questions.
1. What is the best guide you guys know of for making a MAME arcade controller?
2. What formats of games will MAME play? Will it play normal R0Ms, like .nes or .smc (NES and SNES), or does it need special formats? Also, which systems can I emulate on it?

MAME is designed to run arcade games (Space Dues, BurgerTime, Q*Bert), not home consoles. It takes special file formats, and probably won't play nes, md, or smd games.
I think the MESS emulator is the one which supports all the systems, not MAME.
This post is not guarenteed to be helpful. The best advice I can give you: Try it.

Are you looking to use them with a PC? If so, are you going to use the Game port, or USB?

I made a mame controller by taking apart an el cheapo PS1 controller. It's the one without the analog sticks. Mad CAtz or a non-sony brand is the best one to use because the copper contact points are exposed> The Sony brand has a teflon like coating on its controller contact points which makes it hard for sodder to stick> Get yourself some arcade buttons and a joystick and wire em on the contact points. There is a hot contact point and grgound for each button. The hot goes directly to the microchip, and the ground goes nowhere. You can either sodder the hot wire directly where each button is-this is difficult. Or, their is a copper spot on the way from each button to the microchip that is much easier to sodder to. As far as the ground goes, you only need need one ground. You don't have to sodder a ground wire to each button, just sodder one ground and daisy chain the wires to each arcade button that you have. Arcade controller only uses one grouond each switch is daisy chained like the controllers. I purchased mine that way. Everything is done the same way for the controller like I did with the buttons. Get yourself a usb converter for playstation to pc. I sodder my mame controller while it was conected to the pc so that I could test in the controller testing application that is found in your pc's control pannel. If you sodder the wrong area, the button(s) will stay activated and on the testing appication the button will remain red untill you remove the sodder. It is hard to remove the sodder if you make a mistake because you can tear off some of the metal contact on the controller's pc board, thus botching youor project. You can get cheap controllers for as low as $1.99, and I paid $14.99 for for the usb adapter. The buttons and arcade stick are cheap too, but you have to that arcade controller site that has been mentioned in another post to get prices.
