I think im wiring it wrong to the Protection circuit so I made a crude and kind of hard to follow diagram on how I wired it up:

I have wired my batteries (fully charged) to an N64 many times, but not once has it worked.

Have you tested the voltage coming off of the protection circuit? You may have triggered the safety thing on the protection circuit. PM Hailrazer (or if he posts first). He knows how to reset it.
