So I need to hook up some fans to my Xbox 360 to help cool it. There is a three pin connector in there, but it's nonstandard-the outside pins are positive (5v-12v) and the middle pin is ground.

You could, but the 360 could still throttle them. I would just hook them up to the 12v on the main power connector. It turns off with the 360 and will always give the fans 12v.

But where would I attach them on the power connector? I need to find a spot to run some speakers.
Would the fans take too much current? The ones I have draw less than the ones that were in there. I don't want to break them.

I don't think you'll have any current problems regardless of how you choose to hook them up. I believe vskid was referring to soldering them to the bottom of the power plug on the mobo, I believe it's the center pin on the top row (looking at the plug) that is +12v but I'd check that for accuracy. There are also plenty of ground options on that plug as well.
