Lots of programs are OS specific...

But I guess it does kinda suck that you can't really use the idea for other things then..

This instructable says the PC in the NES would work with a mini-itx motherboard (which noobishly I've never heard of). He put the disc drive in where the cart slot goes, though, and I'm not sure how everything would fit together.

If a mini-itx board fits inside an NES shell, I'd put one of these all up in that: http://microcenter.com/single_product_r ... id=0314698" onclick="window.open(this.href);return false; since it has socket LGA 775 and supports up to Core2 Quad processors and has PCI-e 2.0 x16. Then again, making the NES Cart HDDs could difficult with such a setup without modifying the shell to get more vertical room.

You could buy an expensive mini-ITX setup, which was once the only way to do it, but you don't have to anymore. Nowadays you can just buy a nettop, preferably an ION one. Nettops are great for modders because they are small and cheap so you can stick them in anything.

You could buy an inexpensive mini-ITX setup, but since there are such boars with socket 775 technology, my idea of easily switching between 64-bit and 32-bit OSes is a much more useful one

This seemed like a very tempting endeavor a couple of weeks ago. I think when my girlfriend wants me to build her a computer I'm going to convince her to let me do it with one of these bad boys.

If you had the money I'd say use the mini-itx Pico board. Even with the extra modules it would still be small enough for this project. Then I'd say setup the cartridges for different purposes.
Windows - General use, for most of you.
Linux - Running emulators and roms
Windows 7 - Show off the 1337ness of your new project

I would suggest using Linux for an emulator and rom setup for the simple reason that you can find distros that are low in resource usage and that means you can run the emulators more smoothly. Ideally because I don't think the Pico can have more then 2 or 3 GB or ram, cause it is an x86 chip.

But theses are just a few ideas I'm leaving here.

An ION is probably about th ebest board that you could get for it. It has very low power consumption, low heat output, and a low price. Decent video, too.
