What's the best theremal grease to use on the gamecube?

If you're using the stock heatsink, what's on there should be fine. Otherwise, you could use Arctic Silver thremal adhesive to hold on different heatsinks.

I would Arctic Silver even if you are using the stock heatsinks, to be honest.

Arctic Silver is generally thought to be the best at what it does. I'd go with that over stock, if you're worried about heat.

One thing that I noticed, however, is that there is a big space between some of the chips and the heatsink, and Arctic Silver is somewhat runny.

it's runny? oh, in that case, I guess I'll just stick with the grey gunk that nintendo uses.

Just out of curiosity, does anyone know what that grey gunk is?

not extremely runny, but I wouldn't trust it built up 1cm or 5mm high.
