I may be wrong, but... Don't those things have protection circuits? I mean, look at the 3 prong connector that I would assume is for charging.

No, they don't.
And there are only two wires.
No 3 prong connector.

Those look like a separate set of connectors to me.

Also, I was under the impression ebay does not allow bare cells. I am probably wrong, though.

My guess is that they go to the protection board, power+ground+data (For charge monitoring).

Or maybr, it allows each of the 3.7v cells to be charged individually at 3.7 volts instead of 7.4! Now THAT would be cool.

Doubt it, but may as well speculate.

All you would need is a AC/DC wall adapter that has an output between DC 11.5-13.5v that would work with the charger that you already posted.

The seller replied that they DO NOT have a built in protection circuit.

I could be wrong, but from the looks of it, it isn't really that big. If you put the circuit board inside your portable case and had just the DC jack and the charging LED showing, you'd only need to use a DC wall adapter.
