SPARTAN II is actually the project to train, augment, and armor the SPARTANs. lets assume a super metroid generation samus. a) samus can wall jump, mc can't. not only can she do that, but she can jump to a wall, walljump back, and go back, thus scaling the wall. also, once she gets space jump, she can jump an unlimited amount of times in the air. So in essence, samus can fly.
b) Samus has multiple beams that she doesn't have to pick up, and missles. super missles.
c) samus can freeze master chief and break him using a missle....
d) she has a flamethrower (aka: plasma beam)
e) samus' wave beam can go through walls. thus, she can hit MC from another room
f) samus can charge her beam making it even more powerful than a missle
g) she has super bomb which makes a huge explosion covering a mass distance around her
MC has no chance.

I bet the Master Chief could wall jump, Bungie just didn't put it in the games. He can already jump 9 feet vertical, game programming is the only thing keeping him from wall jumping. The games really limit him compared to the books. He could run ~30mph without armor, more with it in the books. He only runs 15mph in the games. He could dodge some bullets in the books, not in the game. The augmentation Master-Chief has, save for the shields will likely be possible in the next century, likely.
As for Samus. You have phase and dimensional technology. There is no way without them to enable her to go and use the ball form, carry whatever number of missiles and bombs, and the whole energy weapon is extremely powerful and versatile.
To be fair Master-Chief is vastly out matched, the only real advantage that he has over Samus is his shield. His recharges after a few seconds, her's requires energy to replenish it.

This is no contest, by the way. Samus would annihilate Master Chief. Samus has a much wider range of weaponry, unlimited ammunition, and to boot, a more vast and useful set of physical abilities. She's just as strong as the Chief, not to mention the fact that she has the ability to freeze things. Ice + rockets = shattered chief!

Would it even be possible to tell if it did? Since we can't see that to confirm by the game (and it would be a pointless waste of processing power), I'll resort to the books. In the books, its slippery to walk and hold weapons with the shields on his hands and feet on full power, so they are toned down for normal operation. And when boarding a Covanent ship (which is what his shields are based on), they have to wait for the shields to go down around the plasma cannons to get to the hull itself. And I don't know about you guys, but having a kazillion different power-ups and weapons doesn't appeal to me, just gimmi a shotgun, sniper rifle, and some stuff to shoot.
