Doctor Robotnic because Eggman is a pretty pointless villin when in every game there is some evil thing that makes him team up with Sonic. Nah, Robotnic was always cool when he showed up in giant mechs.

Raven from Metal Gear Solid. I actually liked him so much that I devised a concept for a sequel in place of MGS4 that focuses on him (you know, a non-canonical type thing, like Snake's Revenge).
I'm surprised Gannon/dorf haven't came up yet. Personally I love Team Rocket from pokemon, they were baddies that you just couldnt get angry at coz they were so rubbish.

Yggdrasil from Tales of Symphonia. Sure, he's a camp angel person, but he always seemed creepy. I preferred him to his Mithos form.
Magus, sephiroth , the girl form fear, pacman ghost, space invaders, the icon of sin/jon ramero, akuma from street fighter, goenitz from kof I-no from guilty gear.

The best villan ever is the guy who digs all those bottomless holes in videogames. That is the number one killer of people in videogames and his efforts have probably killed billions of people in videogames.
