My ranking of the Zelda series:

1. Ocarina of Time
2. Link to the Past
3. Majora's Mask
4. Wind Waker
5. Link's Awakening/DX
6. Four Swords/Adventures
7. Legend of Zelda
8. Minish Cap
9. Oracle of Ages/Seasons
10. Zelda II: Adventue of Link

LoZ is only above Minish Cap sicne it's a classic and it started the series.. and it has the old guy. Oh, and the second quest.

For one, I've never played the CD-i games, so I can't exactly rank them. Second, Nintendo had nothing to do with those games, so I'm not counting them.
