Can you do these steps without damaging anything? Yes, I would think so. The Lian-Li case is pretty sizable and should give you plenty of room to do what you want.
Adding more fans for more cooling is a decent idea, I believe that is one of the standard practices with the Lian-Li 360.
The only mod I can think of that you can consider is the additional fan header mod (one of my faves) and possibly using a PC PSU if you want more power. I haven't read up much on the PC PSU -> 360 stuff yet so I wouldn't jump on that band wagon unless you feel the need to.
Oh and since you are already pulling it out of the case and everything, you may as well pull the heat sinks and put on some arctic silver.. the 360 gets hot and the best way to protect it is to A) remove the heat as quickly as you can and B) let it disipate the heat as quickly as it can.

I don't think adding LED's and a fan will "hurt" an xbox.

I meant, will it cause too much stress on a circut. But its all fine and dandy. Then I plug in my controller in port one, and theyr on the same gried then BOOM it shuts off because of the overload. But no it will not Hurt it out I figured

You could always use a fan y splitter to get the power you want... If you want to add an additional 3 pin header to your xbox you can do so and steal power from that instead of soldering directly to the board. That can add future functionality..
