you bypass it so that you can tie everything (screen, batteries, & system) together in 1 switch. if you don't, the batteries will drain super fast since it would be sending power to the board constantly. i learned this the hard way with the handyduo back in the day.
of course you always have the option of leaving the n64 power switch on the board and always turned on, and having another switch at the battery that turns the whole system on/off. doesn't waste power that way.

yeah no joke. what i don't get is why you were desoldering it if you didn't plan on bypassing it. were you going to relocate the whole thing?
